You need to have the soul on your person and not with Stockpile Thomas. So, that won't work. Have you killed Flamelurker yet and given Ed his soul? The Red Hot Demon's Soul. If you haven't done this you have to have that soul on your person and exhausted conversation with Ed until he asks you if you want to give it to him. Then he will upgrade your weapons.
