You can only get them from 4-2 and 4-3 Geckkos, which is quite troublesome id agree, ive only found 2 my entire playthrough, but if you think thats hard try finding pure bladestone…
try offering a trade on the pvp forum and the PSN ID page. Thats what I did but you'll have to make it worth the other person's while.
So far this was the hardest one for me to get. I finally got one on NG++.
In NG I was unable to kill the Gecko in 4-2 and only killed 2 of them in 4-3. The one on the cliff I just couldn't get to quick enough before he ran off the ledge. I tried it from both directions.
In NG+ I was still unable to kill the 4-2 one but I got all but 2 in 4-3 and they all dropped chunks, I was very pissed off at this.
When I finally got it, I decided to try hyper mode on the one in 4-2. I just did my regular run as if I was trying to get Pure Bladestone, which I had gotten back in NG+ after only a couple of hours farming, and after killing the black skeleton and the manta I went into hyper mode and shot the gecko from right there. This was with a sticky +5, but I would assume that the one of the other bows would work just as well.
I think the game is set up to drop ONE pure darkmoonstone among all 4 gecko spawns in 4-3. I got one on the last pass in NG with PWWT and only 12 luck. Every other try has got me one on last spawn.

I was lucky enough to get 3 Pure Darkmoonstones farming the geckos in 4-3 alone. I am NG+ and I was in PBWT, Luck 8. I haven't even tried getting the 4-2 gecko yet.
Two words for gecko farming: Fire Arrows (I'm guessing this works with Lava Bow exactly the same, but I traded in the Hard Demon's soul for Fire Spray in NG, so will have to wait to NG+ to try it) Buy the arrows from Blige in 4-2, then for each gecko, cast Cloak, equip the bow, sneak up slowly, and snipe the geckos at max zoom. They flip, and you can get in further hits before they recover until they are completely skewered. I have a +7 Compound Long Bow (going to hold onto it until NG+ when it'll become a Lava Bow), and with that bow and Fire Arrows, geckos take no more than 3 hits in NG in PWWT (or close to it). I've managed to harvest almost all of the geckos this way in every level I've played so far on my first run through NG.
I use the Lava bow on the Geckos and it works beautifully since it flips them over.
Usually what I do is clear vicinity of any enemies… then 2-3 lava bow shots (depending on Dex) without moving and the gecko is dead. grab stones. Go back to the same spot and reload your game. the gecko will reappear. Keep on doing the above until no more geckos show up. :)
Just make sure you don't get overburden.
